BOINC is designed to yield to ANY other application that want to run. Active user requests are a higher priority than BOINC as are user processes, so BOINC should have almost no effect on the server when it is active. But you could set your user preferences to only run during certain times of the day (when the server is inactive), and then set the BOINC client to run using the preferences you have set.
